Axes Assurance
When editing numeric value fields for the X, Y, Z axis, highlight the axis that will be affected for each selected object so you know whether you are in the right field before editing.
Do this in the numeric panel, properties panel, and nodes. Make sure it observes Global, Local, etc axes option setting.
This will stop all of the times that you enter a number in a field, see its the wrong axes, have to undo and try another, possibly two to find the correct axes.

An easier to implement, short term solution would be to color code the labels of axes numeric fields.
This proposal would really benefit from having a few mock-up images to show specifically what you're envisioning.
