Grease Pencil v3 - Save Startup File
From new launch of blender, select 2D animation, I change ink pen brush color attribute color to black, mode to Fill, and Radius to 0.01m.
File->Defaults->Save Startup File and Overwrite
Restart Blender and choose 2D animation. The factory settings are still there for Ink Pen color.
Same happens with the Sculpt Mode smooth strength. Won't overwrite default setting. There are probably others.

In order to modify a brush I need to create a copy of the brush and save the copy. This is because I am "not allowed" to change default settings of the brush, even though there is Restore Factory Defaults?!!
Now I have 2 Ink Pen brushes in my Asset Shelf. If I want to show only mine, I have to select User Library in the Asset Shelf. Of course, this only shows the Ink Pen I set. If I want access to the other brushes I need to select Essentials or All libraries.
Come on! This is so inefficient.
So I need to go through every brush, make a copy of it, save "changes" to user library. Sculpt mode brushes saved default radius but not strength so copy is needed. Replace color brush won't save default for mode, so copy is needed.
Can I just set the default values for my local version of Blender - oh no no, nay nay. You do not have permission to do that. The Ink Pen MUST be huge and neon green.
Don't know about the color attribute but the radius is to do with the brush asset. Changing the radius counts as a modification to the brush asset and you must save it as its own brush in the tools panel.
This is intended, afaik.
When using
Save Startup File, this is not replacing the initial template selected.General, instead, is always the template being updated (which is the one already opened even if you just close the splash screen without selecting anything). If you are interested in multiple custom templates, i may suggest to check Blender's Application Templates, or my extension Custom Templates.
I hope not! Every time I start a new drawing I have to change the settings to suit my workflow?
I only ment that when you
Save Startup File, you are overwriting theGeneraltemplate. That's the one where the startup file is stored... You can save whatever template, of course, just don't expect it to replace the 2D Animation template. It's called startup file, because it's already opened as soon as you open blender and do nothing.
I'm just saying that it doesn't matter the template you start from; When you Save Startup File, General is the one overwritten.
So, following your workflow from the post, just replace the step:
Restart Blender and choose 2D animation
with
Restart Blender and choose General
and you should see your custom template with no problem :)
I am using Blender v4.3.1
